Someone correct me if I'm wrong, but I believe the T-tops are clear anodized to prevent oxidation. If they take it to a Fab-shop and cut out and relpace the damaged section, the piece they replace plus the area near the welds will not be anodized. They may polish the area and maybe put a clear spray on finish on it. It will look good for a while but it will oxidize soon enough even if you aren't in salt water. I would want to know exactly how they plan to go about repairing it.
