Aluminum bunks should not negatively affect either the hull or the warranty. The main reason wood is used is its lower cost and its suitability to sustain compressive loads over time. Maybe Randy can verify with the factory, but I can't see why you wouldn't be ok if you spent the extra money for aluminum.
