I would first recover with carpet this way the load is still spread out evenly across the bunks and not have any high spots from the sliders that you are talking about. I would though make sure that the bunks are in the correct positions AND I would make sure that you are getting "both" trailer fenders underwater (or real close to being) when loading and unloading so the boat just floats off the trailer.
